Writing this out I realize it's not Christianity or references to it that bother me, it's the folks who see a simple Christ allegory and jump on, taking it at face value. There's a lot of other stuff going on in the series, and people who are dismissive of it are missing out on lots of interesting things.
I'm not accusing anyone in this thread of that, but it's been a very long time since I've seen a Madoka thread that didn't start off with instant shitposting (I'm surprised with an OP like this that we didn't here), so I'm taking the chance to hopefully discuss things like it.
Now for some hot opinions:

She doesn't start out that way either, we see her slip further and further in as events progress.

It helps to show her own story, but it's not really used in a big way "oh look she lost her path but now she's back, just like ~~~ from the Bible" or anything. In other words, it uses Christianity, it's not meant to be an allegory for it. I'm having trouble articulating this point.
