Their love was said to be pure, but that's the issue. Their love is pure, but something pure doesn't really fit along with humans, since humans are very give and take sort of beings, rather than all or nothing. Alter Egos can only ever be inhuman, since they were never human to begin with, even if part of them was created with some humanity which is why they confuse things and think of themselves as human. They are a very half existence, that even if it wants to be something, it can't ever align entirely. Although all half-bloods could be similar in that respect. If you can find some common basis, maybe a half-blood can live with humans.
During the two Alter Egos last scene if you choose to spare them, you will see something there that you wouldn't have otherwise.
BB and Blossom aren't Alter Egos, they are basically human rather than abomination entities, so you can't really say their love is strange or uncanny like the others, they are at their core basically normal. Although AI's also have their own differences with understanding love, but its not on the same level as the Alter Egos.
With BB she's basically Homura during Rebellion, and with Blossom, she's chosen to try to look away from love and keep acting like she's still just a computer program, trying not to acknowledge she's warped into something more. Blossom's plot is about accepting some things, and slowly becoming more human along the way I guess. Though I'm trying not to speak on that one as much, since far less of the true route is translated on either end.
