Once a large enough amount of Lekgolo (the worms) amass into a being they all become a single conscious, forming a Mgalekgolo (a hunter). Presumably this conscious would be capable of abstract thought and would be able to make its own decisions. Obviously this hunter has made the decision to experiment and engage in cross-species intercourse with the human odst.

there might be more at work here than the Hunter's own decisions. maybe the Covenant decided that they should keep a bipedal, symmetric shape, and stuffed them in that armor. After all, all the other covenant critters have two legs and two hands. it makes things more convenient when managing your army to have some consistency with your troop housing and equipment.
