Yes, Ninjutsu was real. There are famous Ninjas (or call them "Shinobi", if you prefer this term) like Hattori Hanzo, Ishikawa Goemon or serveral Clans who worked mercenary like.
Also we got literature like the Bansenshukai or the Shoniki:

1. Kyokushin because "Muh tough body excercises", the 10,000 differnt kicks and the "one hit, one kill" chops with the side of the hand..
2. Judo, because it contains a lot of the old JiuJitsu stuff
3. Aikido because "Muh fingerlocks" wich you need once in a lifetime, but IF can apply them they are great. Also chi protection.
4. KenJutsu or maybe something similar like Historical European Martial Arts or Filipino Martial Arts to get good with the balde as main weapon.
5. Hapkido because "muh 10,000 differnt weapons".
6. Capoeira Ninjas need to do be able to do hidden spinning wheel kicks from the handstand - don't ask me why, but they always do it..
Of course that's a very random list, there's much more stuff that would be usefull, like boxing or BJJ. Or shooting with big ass crossbows with poisoned arrows..
