The history of Marvel shows the opposite: people generally don't like super-powered beings (e.g., Spider-man has always been viewed with suspicion, people rightfully fear the Hulk, etc.)
The super people who are accepted are the ones who operate under government sanction like the Avengers, or ones who operate completely out in the open like the FF.
Second, there's a fundamental difference between mutants and other super beings. Your kid or your husband isn't going to wake up one day and be Iron Man or Thor, but they could manifest as mutants. It's that fear that mutants could be anyone anywhere that makes people fear them, and that mutants are going to replace humans.
