Superman in DKR has Dr. Manhattan syndrome, as in he is pretty much a god walking among men. No wonder he views things like crime or world peace different to someone like Batman. He probably considered three options: going against the government, leaving the planet altogether, or cooperation with the government. He chose to cooperate and it was quite in character for Superman.
Of course not until DKSA when it was revealed that the american government in the series wasn't just guilty of not giving a shit about the citizens, but was actually a cartoonishly evil conspiracy led by Lex Luthor. In that case, Superman's choice to cooperate needed to be reinforced by more plot devices and the whole thing starts to crumble.
