The thing is that none of that matters in the stories she appears in. All that ever really matters is that she's amazing at martial arts/piloting her cyborg body and ultra 1337 at haxing.
The Mary Sue accusation is still kind of justified.
But here as with Transmetropolitan I say, so what.
Having a Mary Sue in your story is not actually an automatic KO criterium if the story fits around it.
And in the case of GitS, it usually does fit around that nicely. Large part of why it works here is, that the Major may be the central character in the story, but large chunks of the story, like the character interactions, usually get told from Batou's or Togusa point of view.
The whole Mary Sue thing is just another pseudo smart thing to point out - like the Bechdel test for example. It can be an indicator of low quality but it's not a surefire sign of it.
