That's actually a pretty good question. And if they can, would Reimu be obligated to kill a youkai who becomes human for upsetting the balance in the same way that she must kill humans who become youkai?

Why don't all the humans and youkai just mate so they give birth to creatures that have powers and don't require belief to exist? (or can just believe in themselves being part human.)

Under some conditions, yes. Especially if the youkai thing was brought by a curse.

Sometimes it involves getting killed and reincarnating first though, but it's the same for humans going youkai so I guess that's fair.

No, humans have physical structures while youkai are more spiritual. One thing is going from physical to spiritual, the other way might be possible with "Eirin Shady New Drug™" but otherwise I'd say it's impossible.
