I've also tweaked parts of the story for the comic version. (Pinkie's reaction to Lyra admitting she's a spy is far better in the comic).
The bit where Twilight explains wormhole theory (start of page 7 and has actually been drawn), is absent from the story too.
Chapter 6 needs a heavy re-write. The basic story's there but it lacks any real grip on the reader. (Couple of in-jokes though).
My own favourite chapters are 7 and 8, and I'm looking forward to doing those in comic form.

Also there's a big fight between Twilight and the Thousand Sons sorcerer Ahriman which was quite pleased with.
