I kind of want to eventually convert my 4 speed automatic to a 6 speed manual. Will I have trouble with the coupling between the engine @nd transmission being different?

Depends on the car and year. It'll most likely need a tune for the ECU because your ECU will freak out not detecting a transmission anymore, throw codes, possible limp mode. The tune will make the ecu forget about monitoring a transmission.

If your car had manual as an option, it'll be easier. If not, some custom work will be needed. Custom drive shaft, mounts and cutting to add the proper pedals.
