The difference is largely academical, but it causes a lot of strain between the Marines and the Eclesiarchy, since the view goes againt their doctrine of the Emperor being a divine being.
A real life comparison would be how Christians consider Jesus to be the son of God (and God himself, due to the whole Trinity thing), while Jews consider him to have been just a prophet of God (ie. a mortal man who has received divine visions).
