I suppose this vaguely represents the last hope of mankind despite the seeming inevitability of collapse. Either fruitlessly persecute and sanction the psykers or harness them to humankind's own ends, despite the enormous task this will be and the dangers of chaos infestation.

Serious answer:
1. No more fucking feudal and feral worlds, have all of them upgraded to civilized/knight worlds.
2. Make a law stating that hive worlds can only be built on planets with with little to no life instead of destroying perfectly fine life worlds.
3. Same goes for forge worlds.
4. Said hive worlds shall have an agri-world within the same solar system in order to prevent 'whoops warpstorm, your all dead'.
5.Remove the ban of landraiders to just space marines.
6. Create an internal affairs division out of the Arbites for the Inquisition and rogue traders.
7. Create a inquistion hotline for normal people in case they see weird shit (chaos, monsters bullshit.)
8. Allow merc (Xeno or human) forces to work along side with space marine/IG.
9. Instead of exterminating every minor xeno race the Imperium comes across, offer them a deal in exchange for raw materials, they get military protection.
10. Leave Exodite worlds alone unless the Eldar start acting like shits.

That's all I got so far.

From what I've seen, they only have a defensive role on board the Chapter's ships and within the fortress-monastery should they come under attack. Pic related for the former, and an example of the latter from Blood Reaver:

Stated outright since literally the beginning of the setting. It's also always been part of why it's so vital that the Emperor hangs on, because without his protection psychic humanity would be destroyed by Chaos (or just warp aliens before Chaos was introduced to 40k).

They are already breeding at near max capacity.

Think about it, they are sent on a ship as soon as they will not crash it into the warp.

They are alone, rarely go planet-bound, and since there are so little of them, it's not like they can go to bars and pick up navigator chicks. The families secure them a partner, calls them home, has whoever they drive sit around a year or so waiting for them to fugg until they hit the jackpot and I suppose they are sent back on their ship as soon as the baby is born. Since you can't do that too often because the RT/inquisitor/chapter master needs his ship, I suppose they stop at 2 or 3 kids at most.

Two issues:
- The only person having authority over the navigators is Emps himself
- It would disadvantage the female navigators over massively, since flying through the warp is no walk through the park, being pregnant is quite shit and on top of that going through the warp with two souls isn't the easiest

Also since they are so prone to mutations there might be some things coming out of those navigator women you don't want to know. Inside their own houses they kill the babies that are too deformed or keep them around for study + they match their respective kids so that the genetic pool doesn't become more fucked up than it already is (granted you could do that through sperm banks too though)

But I've given it some thought, and as I said, I don't see how they could raise their numbers without every other faction being penalised.

Well I assume any Navigators on trading vessels have an easier time since, They'll probably be making regularly timed stops on the same routes and if they found a female. Or you could have a husband and wife who worked for the same fleet. A navigator for a Space Marine chapter will likely always return to the chapter's home planet sooner or later

The only Navigators I see having a really hard time finding a spouse are the one working for Inquisitors or Deathwatch or God forbid the Grey Knights who are all over the place and probably keep you under raps if you ever retire because you've seen that which should not be seen, even by navigators. Although that's probably evened out by all the invitation the Houses give them because they desperately want such a prestigious Navigator to impregnate their daughters

Most probably. Also I guess the majority of the vessels flying around in 40k are civilian / trade / transport things.
You would just need a few human servants to raise the kids I guess. Our GM's homebrew is that human servants raise the children because there is no risk like with navigator parents opening up their eye on the child by accident. (if you've ever had a small kid in your arms, you know pulling everything on your face is fair game)

Problem is that the older a navigator is, the uglier he gets, and their marriages are monogamous

Come to think of it, the way it is done now is most useful for the navis nobilite, paternova and such to keep a tight control on their kids, and who fucks who and how many children they are. Part of the reason they are so rich is that acquiring anavigator is hugely expensive, and they are so expensive because they are in high demand with little supply.
Getting a lot of navigators would be ruining their own selling position.

The problem is that the high lords of Terra tend to favor their own faction rather then the Imperium at large. Having someone who represents the planets of the Imperium themselves would go a long way to keep planets from revolting if they feel like their not being ignored.

One can not significantly reform the Imperium without the trust and support of all/most of of the factions within it. In order to gain enough momentum to be successfully implemented the reform must have supporters on all levels. It is difficult to imagine any significant positive change in the Imperium.

However, assuming I would be forced to attempt reform, I would first recognize that reform without a civil war is impossible. The wise course of action is to ensure the inevitable war is as lopsided as possible to limit the damage to the Imperium.

I would seek an ascetic with faith in the Imperium and make them the head of the Ecclesiarchy. Together with my new found ally I would seek to implant within the mind of the populace the following ideas: Asceticism and martyrdom on the battlefield are THE priestly virtues (admirable, but not necessary in an ordinary person). A wealthy priest lacks the True Faith. The wealth of temples should be used to carry the Emperor's War to victory.

I would shift the military strategy towards defense. Only easy targets with something to be gained from should be attacked. We must stabilize the many fronts instead of wasting our strength on pointless crusades.

I would order each chapter to create between one and ten hunter-killer detachments of 100 marines each. The chapter can have two marines in its regular forces for each marine in a hunter-killer detachment. The detachment commander will have free reign to gather a well rounded force from the best Imperial Guard (or other forces with the Inquisition's permission) forces within its sector. The detachment will be assigned permanent naval support to carry the entire detachment around and given priority status in the Munitorium. These detachments are to bolster the Imperium's defences where ever the fighting is most fierce.

I would seek to establish technological knowledge outside the Mechanicus to bolster productivity.

We should take it in a new direction, we might lose some old guys but they're not helping us anyways, what kids want is an Emperor who knows what they do

First, we're gonna need to start putting acronyms onto everything, regardless of the length. Second, we're going to give everyone gas masks and night vision goggles because they are cool

The Emperor's gonna be silenced a bit, if we need to mention him at all he must be depicted surrounded by Space Marines, with no exceptions, and enforce a strict no bald policy on all SM Chapters(and jump packs are now mandatory as well)

Finally, we're going to get rid of every department ending in -us, -ic, -es, um, or -int and replace them SM chapters that do the jobs they departments did before, just make sure they look cool
