Each area is its own province (or more accurately 州 shuu. Shuu are most like provinces and are less like states). The colours are simply how they are grouped by proximity and don't indicate any particular solidarity of any kind.

Colored segments are simply regions, they have geographical, but not administrative relevance. The individual sections are prefectures - the broadest actual administrative segment of Japan.
Prefectures are further divided into sub-prefectures, then to municipalities, and then to wards.
